Best is to do it manually for proper selection of the directories to submit to and to what category your site should be included. Just remember certain things in the selection of directories:

1. High PR
2. Well maintained
3. No reciprocal link required
4. Lots of traffic
5. Never submit to link farms that pose as directories
6. Etc...

Yeah, do it manually is great if you only have one website. But when you have lots of websites, you don't want to waste your time submitting all of them manually. It would take more than a week or even month to finish up your submission if you do it manually.

For me, yes, I do it manually. I choose website that has PR5 and above. And normally I submit to only 3 major directories. I rather spend time on doing other type of promotions.
