Hi,
I have the need to use genuine javascript redirects on a few pages on my website.
These are not designed to redirect search engine results, in fact the pages have "no index, no follow" in the meta tags so they shouldn't even be appearing in the search engine results.
I am concerned however that Google might still detect javascript redirect code and ban any domain which is using any form of redirect in view of its attitude against these so called "smart pages".
The question is, if I do apply these totally honest redirects, will Google ban my site/domain believing them to have less well meaning intentions?
I would agree with Gamezing that you shouldn't be penalized since it is a noindex page, however, it should be follow, not "nofollow" since you want the bot to pick up the new page ... or don't you?
If you don't want the bot following the redirect link, then keep it "nofollow" ... if this is the case, then backing out should be what happens when a bot does hit the page.

Google doesn't have anything against Javascript re-directs anyway because it doesn't affect them. What does affect them is if you have a page full of content that is essentially unseen by the visitor due to the re-direct. There is really no reason to do that so if you do it, it could cause problems.
